How do I beatmap a file that I've already beatmapped but didn't do a very good job on?

Also, why is it that something can sound just perfectly in time with the beatmapper's metronome, but sound like a mess when I go to add it to the song?

Thanks in advance for any help in this matter.

In Acid right click on the chosen track's name and select Properties.
This opens up another window where you can set characteristics for the loop.
You can access the beatmapper from here
